shi4 can not be omited in the first sentence, ni3 de ai4 hao4 shi4 shen2me? , because there is no verb in this sentence if you omited shi4. Shi4 serves as the main verb.
shi4 means to be. but zai4 means to be at/in/on.
e.g. 我是中国人.
wo3 shi4 zhong1 guo2 ren2.
I am chinese.
我在中国。
wo3 zai4 zhong1 guo2.
I am in china.
