It's grammatically correct, but the meaning and response changes. If you ask: "X有什么形状的？", it implies that you're asking what kind of shapes are available. If you use 是 it implies you're asking what the shape of a specific object is. The difference in translation for the book example would be "What shapes of books do you have?" vs. "What shape is a book?"
