You're right. 指示 is more like 'to direct', 'to command' . 指使 is 'to incite' (which usually means to do something bad).
For example,
市长指示，一定要搞好这个项目。
他指使我去骗人。

哪儿nǎr and 哪里nǎli have the same meaning. 哪儿 is commonly used in the north, 哪里 is commonly used in the south.

"来" can be used to order food in the restaurant.
For example,
来一份牛肉面。Lái yī fèn niúròumiàn.
来一碗米饭。Lái yī wǎn mǐfàn.
来一瓶啤酒。Lái yī píng píjiǔ.

You're right. "请qǐng" means "please". "轻qīng" means "light".
