I'm under the impression that if one just said 你跟谁聊天, that this is slightly vaguer and while context would mean that it would probably be interpreted in the same way as 你在跟谁聊天？, it does leave itself a little open to being interpreted more along the lines of....when you're online, who do you chat to? [who do you chat with?] Whereas the 在 nails it done to whom are you specifically chatting to right now. Good luck, and I hope I haven't misled you. Cheers :)
